Is there a way to set up the rules files for assura RCX which will
force extraction of MOS area/perimeter even if the user has unchecked
the "Extract MOS A/P" in the GUI or turned off the
?extractMosDiffusionAp flag in their rsf file?

This is dependent to your output format.
For a spice file you need the ?extractMosDiffusionAp.
For the extracted view you have to implement it in your extract.rul file

e.g.
