Is there a way to set up the rules files for assura RCX which will
force extraction of MOS area/perimeter even if the user has unchecked
the "Extract MOS A/P" in the GUI or turned off the
?extractMosDiffusionAp flag in their rsf file?

This is dependent to your output format.
For a spice file you need the ?extractMosDiffusionAp.
For the extracted view you have to implement it in your extract.rul file

e.g.

extractMOS("NM" nrgate poly("G") tndiff("S" "D") psub("B")
spiceModel( "nmos" )
cellView( "nmos ivpcell" )
flagMalformed
)
w_NMOS = measureParameter(length (nrgate butting tndiff) 0.5e-6)
area_NMOS = measureParameter(area (nrgate) 1e-12)
l_NMOS = calculateParameter(area_NMOS/w_NMOS)
areaS = measureParameter( area (tndiff) 1e-12 )
periS = measureParameter( perimeter (tndiff) 1e-6 )
nrSD = calculateParameter(((areaS/w_NMOS)/w_NMOS))
attachParameter( areaS ("ad" "D") ("as" "S") nrgate shared)
attachParameter( periS ("pd" "D") ("ps" "S") nrgate shared)
attachParameter( nrSD ("nrd" "D") ("nrs" "S") nrgate shared)
nameParameter( w_NMOS "w" )
nameParameter( l_NMOS "l" )
