Is there any info as to why Intralink 3.4 causes a significant slowdown
in loading of Pro/E assemblies?

We have run tests and documented an approximate 2.5x slower load, when
running from a workspace within intralink, vs. the same assembly in
just a working directory outside of Intralink.
